If the table shows a Max Bet of $5,000 and you are come betting does that mean a come bet of $5,000 and odds of say 5 times on top of that or does it mean a total of $5,000 in odds so then that would mean a $1,000 come bet.

With a $5,000 line bet one would be allowed to take $25,000 in odds at a 5X table.
While you would only be allowed to bet up to $5,000 on the 4,5,9 or 10, they might allow you to bet $6,000 on the 6 or 8.
Prop bets are treated differently. They normally have a maximum pay out. The most common maximum payout is $15,000.
Thus if prop bets on the 2 or 12 pay 30-1, a $500 bet would pay $15,000. If you bet more than $500, they would still only pay $15,000. Normally, they would not allow you to bet more than $500 but it is not their responsibility to tell you. If they forgot to say something and you did bet more, they would not pay you more than $15,000.
The all day hard 6 or 8 pays 9-1. You would not want to bet more than $1,666 which would pay $14,994. Whereas $1,667 or more would pay $15,000.
But in all cases if you are interested in betting this amount of money you should ask the box man about their rules.
For example, at most of the tables I played at in AC, the max bet was $2,000. At a 5X table with $2,000 max, I asked how much in odds I could take if I made a $1,500 line bet. The box said I could take $7,500/$10,000/$12,500 on the 4&10/5&9/6&8 respectively. I then asked what I could take if I bet $2,000. At first he said I could only take $10,000 on all the numbers. But when I said, since he would allow me to take $12,500 on the 6&8 if I bet $1,500 how come I could only take $10,000 with a $2,000 line bet. He thought about it for a minute and agreed with me that I would be allowed to take $12,500 in odds on the 6&8 with a $2,000 line bet.
You also want to do this before you start playing. You don’t want them deciding about this in the middle of a good hand. It is best to discuss this with the supervisor on the side away from the table or talk to your host and get an agreement from the house on what you can wager if you are considering these types of wagers.
