When looking at this program I see that they give you your SRR with come out 7s added . So should I not be setting for 7s on the come out?

You should be using the same set for all the rolls you input into Smart Craps.

Noah is correct. Smart Craps results are predicated on you using the same set. The preferable and recommended set is the Hardways. Regardless of how you personally set the hardways stick with it in the program or your results will be next to worthless.
